Please be informed, In current model, when a configuration is modified and package is added to it then the configuration will be applied again. Since it identifies it as a new configuration and shall be deployed for the benefit of target machines.
If you want to modify the package and redeploy the configuration then you may use the below options.

If you want to modify the package and redeploy the configuration then you may use the below options.

To redeploy the same/modified configuration to
specific target machines only, then pleas use "Save As"
option with "Without Target" under "Software Deployment
-->View Configuration"
- To redeploy the modified package/configuration to all targets, however don't want to deploy it to already deployed machines then request you to choose "Pre-Deployment Activities" for pre deployment check like "If software already installed, Skip Installation" under "Software Deployment -->Add Packages", refer attached snapshot for better assistance.
